I spoke with one of Sandblast's employees. He said this:

"PotF is DAH3. Big Willy is some strange nebulous prequel to the third outing in the series but it's clearly just a stand alone game shoehorned in between the 60's and 70's of DAH 2 and 3. Besides, the name is Destroy All Humans 3: Path of the Furon. Big Willy doesn't have any number anywhere in the title."
