I'm at the great clock, sector 3. I can't seem to progress. I go to the orientation room and nothing happens. I can continue to the room where you fix time on all the planets, but nothing. When I go to fix time on the planets I get wave after wave with no end until time runs out. Am I doing something wrong?

If I'm not mistaken, there should be a training pod that you need to enter right after the Orvus' orientation video. That training pod introduces the Planetary Rift Repair mechanics.

You get wave after wave because you are not doing it right. As Cron-Z said, go do the training to see how fixing time has to be completed. After that, fix time correctly before the time runs out and you will progress.
